The purpose of the university is to seek truth and understanding. The primary reason that most of the colleges and universities in America were first established was to educate young scholars in the way of the Lord: to teach what is true and what is right. The mottoes of many private and even state universities reflected the importance of a God-centered education.
God wants us to know the truth and to grow in wisdom, but this is possible only through him. As the author of the proverb put it, "The fear of the Lord is the beginning of wisdom." The root sin of humanity was seeking knowledge apart from God and his will. The result was spiritual death, a broken relationship with God and the beginning of man's inhumanity.
Building upon false assumptions and non-Christian world views will lead to a distortion of what is true and real and genuine. It will ultimately lead to the further splintering our relationship with God and with those He wants us to serve with our gifts and intellectual abilities.
Truth is a quality that springs from God. He wants us to seek it, speak it, walk in it, live by it, and worship in it. The truth that comes from God exceeds simple intellectual knowledge for it ultimately leads to a restored relationship with our Creator. It is truth that will set us free from destruction and death.
The Bible urges us to let Jesus' words lead us to the truth that will truly set us free. He is the way and the truth and the life.
A better question to ask might be, "what will God do with the university if it becomes further antagonistic to his word and his will?"
True knowledge comes from God

"You will not surely die," the serpent said to the woman. "For God knows that when you eat of it your eyes will be opened, and you will be like God, knowing good and evil."

For the LORD gives wisdom, and from his mouth come knowledge and understanding.
Isa. 11:2 The Spirit of the LORD will rest on him-- the Spirit of wisdom and of understanding, the Spirit of counsel and of power, the Spirit of knowledge and of the fear of the LORD--

John testifies concerning him. He cries out, saying, "This was he of whom I said, `He who comes after me has surpassed me because he was before me.'" From the fullness of his grace we have all received one blessing after another. For the law was given through Moses; grace and truth came through Jesus Christ.

James 1:5-8 If any of you lacks wisdom, he should ask God, who gives generously to all without finding fault, and it will be given to him. But when he asks, he must believe and not doubt, because he who doubts is like a wave of the sea, blown and tossed by the wind. That man should not think he will receive anything from the Lord; he is a double-minded man, unstable in all he does.
1Kgs. 3:11-12 So God said to him, "Since you have asked for this and not for long life or wealth for yourself, nor have asked for the death of your enemies but for discernment in administering justice, I will do what you have asked. Prov. 2:10-16 For wisdom will enter your heart, and knowledge will be pleasant to your soul. Discretion will protect you, and understanding will guard you. Wisdom will save you from the ways of wicked men, from men whose words are perverse, who leave the straight paths to walk in dark ways, who delight in doing wrong and rejoice in the perverseness of evil, whose paths are crooked and who are devious in their ways. It will save you also from the adulteress, from the wayward wife with her seductive words,
Hosea 14:9 Who is wise? He will realize these things. Who is discerning? He will understand them. The ways of the LORD are right; the righteous walk in them, but the rebellious stumble in them.

James 1:22-25 Do not merely listen to the word, and so deceive yourselves. Do what it says. Anyone who listens to the word but does not do what it says is like a man who looks at his face in a mirror and, after looking at himself, goes away and immediately forgets what he looks like. But the man who looks intently into the perfect law that gives freedom, and continues to do this, not forgetting what he has heard, but doing it --he will be blessed in what he does.
